6  Single-cell: annotation and uncertainty

6.1 Learning objective

Evaluate the scientific reasoning, reproducibility, and interpretation of a singlecell analysis.

6.2 Case specification

Support level: Independent.

Planned scenario: A small synthetic single-cell study with donor metadata, cluster summaries, and marker evidence.

Evaluation question: How well do the supplied evidence and design support cell labels and group comparisons?

This is an original case design. Data and scientific conclusions have not yet been generated or validated.

6.3 Planned evidence package

See cases/singlecell/case-specification.md. The completed package will contain a data dictionary, input data, supplied response, code, output tables, and an independently verified reference analysis.

  • Cells versus independent biological replicates
  • Quality-control decisions and potential mixed populations
  • Strength and specificity of annotation evidence
  • Uncertainty and alternative interpretations
